Werner Kühlbrandt studierte Chemie und Kristallographie an der Freien Universität Berlin sowie Biochemie und Biophysik am King's College London. Im Jahr 1981 promovierte er bei Nigel Unwin am MRC Laboratory of Molecular Biology in Cambridge, UK, über die elektronenmikroskopische Struktur zweidimensionaler Ribosomenkristalle. Als Postdoc wandte er sich der Strukturanalyse von Membranproteinen zu, zunächst an der ETH Zürich, dann am Imperial College London. Im Jahr 1988 wurde er Forschungsgruppenleiter am EMBL Heidelberg, wo er die Struktur des pflanzlichen Lichtsammelkomplexes LHC-II mittels CryoEM mit hoher Auflösung bestimmte. Seit 1997 ist er Direktor am Max-Planck-Institut für Biophysik in Frankfurt, wo seine Abteilung für Strukturbiologie große Membranproteinkomplexe mit Hilfe den Methoden der Einzelpartikel-KryoEM, Elektronen-Kryotomographie und Röntgenkristallographie untersucht.
